motor swap

i have a 89 chevy 4x4 that had a v6 in it and it was manuel i put a 350 in it out of a 89 2wd auto
all sensors and plugs were the same
i changed the computer put in one with the 350 but it would not run right i had a couple of prom lying around i changed them till i got one that ran good
the truck is driving preety good now but my shift light for the trans lights up at wrong times i will be 5th last gear and light comes on says shift
could this caused by the chip i using
