running Bad

Having a problem, just got done last week with a trans job on my truck 97 Dodge 2500, 5.9Ltr go figure dodge had some trans problems those years. took out a mopar rebuild and put in another mopar rebuild(the doner truck was totaled) I smashed the o2 sensor puting it it (pre cat) my own fault should of took it out of the way from the start. truck took ran ok for about a week.(with engine lite on ofcorse)Then i shut it off came out of work started it up and it ran real ruff. origanaly thought computer reverted back to defoult settings. So I changed the o2 sensor reset the computer and fired it up. Good news lite went off bad news still runs like S--T. Sound like a miss, So i pulled two plug 1 and 7 gaped at .055 Suposed to be .035 Putting in full tune up tomorow Accel super coil oem fit 4200 volt mgk irridium plugs, accel cap and rotor, msd 8.8 wires and K&N Filter hope this helps . If you have any sugestions let me know. Also i though about clogged fuel filter but it misses to steady, HELP
